Not seeing 56 inputs on new 1221 firmware, Atmega1284

Hi,
I have an Atmega 1284 MD board with 56 inputs, (Minimal Kit)
I updated to new firmware:
megadrum1284_56_20171221
Now, in the LCD menu, it is saying 48 max inputs, and I can reduce, but not set any higher (to 56).
When I Get All from MDMfx, it shows the firmware version expected, but it reports CPU as the "644".
I examined the board, and it does physically have a Atmega1284 chip as expected.
I have tried using MDMfx to set inputs to 56; Send All; Save to slot; but if I reset the board, it comes up with max inputs = 18.
I double checked and reloaded the firmware bin file again, making sure to pick the 1284 file, in case I had chosen the wrong one.
In case somehow files were not labeled right, I tried the "644" bin file, but this fails immediately and doesn't perform the load. that's probably expected.
Note: I was using the CMD window mdfwupdate.exe to load. The first time I loaded, I couldn't get MDMfx to work, but the command line EXE did.
So - is there an issue with this firmware version? Should I try another older version perhaps?
I upgraded from a very old 2014 version.
If it is stuck at 48 max inputs, which inputs get disabled? is it the highest numbered Aux inputs ?
Technically, I only need 37 inputs - we're setting up a 3-octave xylophone.
But I did my wiring expecting to have access to all the inputs... So I would have to move something if I can't get all 56 working.
Getting excited about our build.. finally just got all keys wired up, and ready to start configuring the notes.
