Synthex is telling you the truth. Reason that only kick is effected in your case is because the Kick input is tested right after HiHat controller input. If the "saturation/overspilling" is not very strong, it only effects the Kick input. Use a resistor as Synthex suggested so that voltage level on HiHat controller input doesn't go over ~2.5V.

The best way is to change the 100 ohms on board (on pin3 32inputs connector) by a 2Kohms or 4.7Kohms.

That is correct if you use a potentiometer based HiHat pedal. If you use an optotransistor or optoresistor based pedal, than this resistor should be left at 100 ohms to drive enough current into a LED.
