I have this kit whit Atmega644 firmware 20081020, Which firmware I can use to flash and which app I need to use on a PC to send the firmware to the megaDrum?

I'm a little confused about different bootloaders protected, firmwares ecc.....

yes you are right!!!!!

so I can use mdfwupdate or MegaDrumManager and flash megadrum644_56_20130612.bin from the megadrum_20130612.zip on my Atmega644 whit firmware 20081020.

i've tried mdfwupdate but sometning whent wrong and now megadrum starts whit first line of blanks on lcd and then wants the firmware again

Your Atmega is without the protected bootloader so you cannot load encrypted firmware versions into it.
