In theory, by using the same frequency firmware for both Atmega and PIC18F2550 it may be possible to use just one crystal instead of two.

Does Dimtri want to share a crystal or has he indicated that your USB upgrade will become a standard feature (he wants to clock the ATmega using a PIC).

I had the problem with windows not detecting the device. I have synthex's v2.5 and I tried using the 12mhz crystal hex. I realized it wasn't working and so I installed a 33K resistor from pin 26 to ground. I then tried to update the FW and got the message "ERROR: Programming Failed!" in Winpic. Do I somehow need to clear the old FW before I write over it?

No, you don't need to clear it. You either have a problem with the ICSP cable, the board, or Winpic settings. Do you power the board up when trying to program it?

I have the usb connected. If I have only the board, the usb cable and the LCD connected, should the LCD light up? I am wondering if I am getting power. The Atmega32 went smoothly though.
